I'm almost certain they can use some kind of product ID number or something to find these copies if they are used to play online...there has to be SOME way.

I doubt it heavily. Console games don't really have any form of client-side security, like a CD-Key.

PS: And even if they did, I doubt Gamestop would have had the serial number of each game that was stolen. There's no way to differentiate between 1 copy and another copy. They're all just copies.
