Get rid of the ones you don't want and just play the game and the enemies captured will naturally get better in terms of stats.

Also use the wifi recruitment a lot, it boosts your heroism (which makes recruits better when you capture them) and you get generally better soldiers than any you can capture on main and most extra ops missions, plus it takes like 30 seconds to do each one.

Anyway don't worry about recruiting soldiers too much, you can EASILY beat the game without going capture crazy. Now post game is when you should up your game but whatever.
