The way I read into the ending was that Alan said about the "scales needing to balance" etc, so I thought he re-wrote the ending of Departure so that he died instead of Alice, that being the only way he could save her.
^ no idea how correct my theory is. But it's possible, I read somewhere that the DLC could be bridging the gap between this game and a sequel sooooo... who knows.
That's how I see it, but as you said, the DLC could bridge the gap and make it more understandable. His last line surely must link to a sequal...hopefully.
