Why not, following the events of Metroid Fusion, Samus is now a fugitive, in her new ship she jumps to hyper space to avoid capture by federation troopers, by complete coincidence she arrives near a planet being invaded by space pirates, her ship low on power she is captured and her suit's technolofy copied, this, however, gives re-birth to SA-X, SA-X attacks the space pirates and unintentionally frees Samus from her prison but damaging her suit in the process (see: Power-up removal), she finds her ship finding minimal security as most are dealing with SA-X, she escapes as the ship explodes, the SA-X lands on the planet, thankfully it doesn't suit the X parasites breeding habitat and it can't reproduce (by division).
Samus has nowhere to run but home and goes to the ruins of Zebes, but here she finds blueprints for the space pirate plan to return Mother Brain, Samus decides to leave it up to the federation, having just stopped caring when she hears something behind her, Sylux laughs and mentions that they're in the same boat but Samus battles him, after the battle Sylux leaves but mentions they will meet again.

Ridley doesn't appear, having been killed off in Fusion but Kraid and Mother Brain do.

Continuing, Samus flies off to the new planet, where the operation to return Mother Brain is, Samus fights through until eventually turning up at a ruined lab full of blue prints, she looks at one, the same one that Mother Brain used in Super Metroid, several others, one resembling the BOX security robot and one resembling the Aurora unit in MP3C, someone else is in the lab and Kanden (I think it was kanden, the Yellow bug guy) crawls through a vent, Samus prepares to battle but Kanden hands her a small container, Samus opens it and finds the morph-ball power up Kanden however has left.

The rest of the game up to a certain point is various power-up collecting and Boss-battling, however SA-X ends up stealing a federation ship and returning to a more suitable location, Kraid is finished off by Sylux who decided to take over the planet where SA-X had gone to reproduce as a favor, Kraid having also been sent to destroy the SA-X, no other hunters but that stone one show up, the stone one is part of an elaborate side-story where you discover his past, discover the whole thing to gain an extended ending, the last boss is an X clone of Mother Brain, but with the extended ending Samus is prevented from leaving by the stone guy, the timed explosion revealed to be a bluff allowing Samus to save Sylux (who had sacrificed himself to stop Mother Brain and SA-X from destroying her).

Yeah cliche ending but I'm not exactly Alvin Earthworm!

It says 'ruins of Zebes' it may not have been clear but it's just broken rocks, like an asteroid field.

The SA-X was destroyed with the rest of the X so how could it be cloned. And Kraid is in the depts of Brinstar so how could he be on Zebes

now to bring this back on topic I never really noticed how tall fierce deity was compared to everyone else. I did that deity anywhere glinch and went in clock town the bombers are like ants compared to him. Even the guards are a couple inches shorter than him. How tall you think he is?
