This is how I think the Wind Waker 2 Plot should be....
Link and Tetra finally find the new land that they have been searching for and begin building a new hyrule or something like that. Meanwhile...
A dark wizard (who from now on shall be named Mezzmeron)slowly approaches A big hunk of rock that used to be Ganon. He carefully examines the Master Sword protruding from Ganons head and with his magic, lifts it straight out of Ganon's head. The Master Sword then falls to the ground and with a blast of dark energy, Mezzmeron successfuly breaks the Master sword into 4 seperate shards, then flings them into the far reaches of the world. Ganon, who no longer is contained by the master sword, slowly returns to his original self (maybe losing a couple pounds too

) He releases a howl and takes a quick look around. He notices Mezzmeron standing right in front of him , slightly stunned. Mezzmeron, before Ganon could say a word, explains all that had transpired since he had become a lump of stone, and that they together would rid the world of all good, including our legendary hero Link. However, Ganon soon realizes that he is no longer the big cheese around the place and that he has become more or less Mezzmerons slave, with little power compared to him. In a bold attempt to reclaim his superiority, Ganon sneaks up behind Mezzmeron and attempts to strike him, only for his attacked to be blocked and then he himself knocked to the ground. Mezzmeron says that Ganon is no longer, and never was from the beginning very useful, and blasts Ganon far out into the night sky. Mezzmeron then kidnaps Zelda, and Link goes out on his big adventure in an attempt to save her. He must find the broken pieces of the master sword and find a rod which controls the elements (ie wind, water, fire earth ect.) Anyway, after braving 5 dungeons and conquering many enemies, Link finally obtains the Legendary Master Sword, as well as the rod and sets out to defeat Mezzmeron, thinking that the sword of evils bane will once again triumph in combat. Link descends into Mezzmerons underground dungeon, and forced to solve its many puzzles while fending off hordes of enemies. When Link finally reaches Mezzmerons throne, he notices Zelda trapped in a mysterious orb, but before he can attempt to free her Link is stopped by Mezzmeron. A huge battle then ensues, with Mezzmeron shapeshifting into many familiar bosses, yet warped and twisted, with their appearance altered and their strength increased. Once link finished them off, Mezzmeron then begins fighting with a combination of Dark energy beams and hand to hand combat. Link is almost overwhelmed, but suddenly has an idea, he lines himself up with Mezzmeron and Zelda's prison, and deflects Mezzmeron's beam back at him. Mezzmeron only takes part of the blow and is thrown aside, not yet defeated while the remainder of the Dark Beam blasts Zelda's cage to smitherines, and freeing her. Suddenly, their parts of the triforce apear out of nowhere, and they realize that they had never truly lost them, as it has been a part of them the entire time. The two pieces then take shape in front of them and join together. As the trforce starts to glow with a blinding light, Mezzmeron gets up and does something that nobody could have possibly expected, he summons his own triforce, black, evil, and corrupt. The good triforce fired a huge beam of light at Mezzmeron, and Mezzmeron counterd with an evil beam of his own using the evil triforce. The two beams collide, but it becomes quite clear that the good triforce does not have enough power, and is slowly being pushed back by the dark energy. Just when Link and Zelda were about do be consumed by the evil energy, Ganon runs in, looks at Link and Zelda's surprised and fearful faces, then looks at Mezzmeron. Then, yet another unexpected event occurs, Ganons triforce piece of power, comes out of his hand and completes the good triforce. With the triforce completed, Mezzmerons beam of energy is quickly pushed back until it hits him, and a huge explosion follows. Link and Zelda are knocked out cold, Mezzmeron is destroyed, and the evil triforce evapourates into a mist and floats away. Ganon, unharmed, lets out one of his evil laughs and takes the triforce still floating in the air, and finally, after all this time, makes his wish. Hyrule castle rises out of the water, and the land of hyrule restored. Ganon then makes the triforce a part of himself, lets out another evil laugh, says a couple parting words then escapes to hyrule castle. The world is instantly covered in darkness, and this is when Link and Zelda wake up. They have no clue what to do until Zelda remebers and old tale, one that was almost forgotten. Link then sets out on a quest to find the only weapon that can defeat Ganon, The even more legendary and not yet weilded Sword of the Gods. Dum Dum dum. The sword has more magical power than the triforce, as well as the ability to nullify any wishes someone makes with the triforce once the sword is weilded by another. Once Link finds this, he makes his way to Ganons castle, and once inside, finds that past the huge door leading out of the entrance room, the rest of the castles reality is completely warped and he realizes that he must find a way to correct this before he can get any farther. He then discovers 3 rifts in the castle, with each leading to a relatively small world, with a town and a dungeon somewhere in the wilderness. In each of these new dungeons Link finds an orb that restores some of the warping in the castle , allowing him to get farther in the castle to the next rift after solving more puzzles. Once Link finds all 3, he enters Ganon's chamber and a huge showdown ollows. It is the biggest, most epic battle ever between Ganon and Link

Once Link defeats Ganon, the triforce that was in Ganons posession rises out of his crumpled body, and Link gets to make his wish as well. You can probably guess the rest, but I'll tell you anyway. The skies clear, the land of Hyrule is restored in all of its beauty and wonder, and peace settles across the land.
THE END
