When Noel and Serah step into the gate in Academia... and she gives the most evil grin everrrr! What is up with that? I was OMG-ing at the screen the entire time, especially when the gate did malfunction and seperate the two. Who da fudge is she??
This is why I hope there is a triquel rather than DLC episodes. They could expand so much on her.
Also she clings onto Hope too much. Hope is like, too good for her xD.
What ever her motivations were, she was a villain of sorts. Despite that, though, when you step into the gate in Academia 4XX, the last line she says in the game is "I'm sorry, but you're building a future where I don't exist. Good bye."
And then, when you return, if you go looking for her she isn't around. Additionally, if you talk to some NPC's, you find that some of them are confused. One in particular says, "Wasn't there a woman who was always with the director? What was her name?"
Alyssa herself ended up being a paradox. Perhaps something Serah and Noel did make it so that she actually did die during the Purge, rather than her friend. How this might have occurred is unknown; but, after all, when you change the future you change the past.
But, again, her motivations to working with Caius are a mystery. We never even see them together, it's only implied.
EDIT: The Final Fantasy wiki says that she was revived by Etro as well and that she was actually having dreams of what her fate should have been: "As they all go their separate ways, Alyssa stops and looks back in Noel, Mog and Serah's direction, smirking with a grim expression, though Mog is the only one who notices. It would be later revealed that Alyssa obtained the Artefact from Caius upon realizing that the actions of Serah and Noel restoring the timeline would result with her ceasing to exist. She later apologize to them for her betrayal, saying that she cannot exist in the future they are trying to achieve, and says goodbye."
So, she regretted her actions, and died as a consequence.
Uhuuu~ thanks. So I'll be able to actually get my answer if I did more paradox endings. I'm in the midst of collecting fragments, paradox endings come next. That is really interesting, it explained most of the questions I had for this character.

It really links in to her dream about dying during the Purge. At first I thought it was just a drama story for her, and might've been faked altogether when you saw that eviiiil smile from her. It all makes sense again. Though, yes, the link between her and Caius are not fully explained. She could've learnt from Etro if Etro did save her... I'm just not sure how she learned about her very existence is a paradox unless Caius manipulated her.
I really need to watch the ending to see for myself XD.
What im confused about is that Hope mentions that Alyssa has gone on a " secret errend" i have finished the game and havnt found her or see her after her after "smirking look" has she disappeared already or? Where can i find her?

I like Alyssa. I don't think she was all bad. Everyone has a reason for their action. Hope and her seem to have something going on. It could be a crush or just very, very good friends. They get along well. He isn't angery pushing her off, he sort of smiles and is awkward. It seems he gets no girl attention.
Caius I think manipulated her. She has a devious side, which could come from a tragic experience. I understand why she would have a fear off dying and could be tricked easy. She is sorry in the end, which shows she regrets and is sorry.
This Paradox timeline stuff really leaves my head spinning. Alyssa's good, NO wait she bad, NO she just seems bad but is good, NNNNOOOO shes bad but seems good because she was bad for a reason.The worst part is, this is the whole game. You never really know wants going on, and if you think you know what is happening you find out that your wrong. Really annoying.
Alyssa is not good, it's obvious to me. More than the fact that she betrayed Serah's by giving her a broken artefact and setting her on a trapped path, she was also responsible of the Proto-fal'Cie project if I recall well, project that will lead to a disaster, as the future Adam would change the timeline and initiate a paradox, killing all humans within the Augusta Tower, and taking control of the Academy.
I knew from the very beginning that something was wrong with her.
I'm sure Caius told her about her own paradoxal nature just after she met Serah and Noel in the Bresha Ruins. It makes sense then that she did everything she could to stay close to Hope, influencing him so that he wouldn't try to solve the paradoxes around him, which could have put an end to Alyssa's existence.
She decided to let the timeline being twisted, thing that could lead to the destruction of the world, just not to die "again". To me it's a clear sign of bad behaviour, so bad character. Any other good one would have accepted his/her fate.
It's not much of a personnal choice, but it's about the psychology of the FF serie : in desperate times, the group always find a third way when facing a two options choice.
In FF XIII they fought their fate till the end, and decided to give themselves a new focus "to make the impossible, possible". In XIII-2 it could have been the same : Alyssa could have told Serah and Noel, and Hope, so that they could help her. Instead, she chose to betray her friends.
Vanille and Fang sacrificed themselves to create the crystal pillar holding up Cocoon, creating a miracle. In my opinion, saving one person from a paradoxal death shouldn't have been difficult compared to that ! lol
But if they had saved Alyssa it would have made it to where she never needed to be saved and then she would not have made a deal with Caius witch would have lead to Serah and Noel not going though the gate to meet Caius and have it out. See where I'm coming form? The Paradox thing is confusing.
