The Patriots are formed by Major Zero, Big Boss, Ocelot, EVA, Sigint and Para-Medic. Big Boss leaves after the LET project, disillusioned. From this point on, Ocelot and EVA plan to bring the Patriots down. Unfortunately, this is the worst part. Everything that isn't from the prequels comes from their plans. Gray Fox killing Dr. Clark (Para-Medic) upon escaping was planned. Ocelot killing Sigint (the DARPA Chief) was planned. Ocelot getting his arm cut off was planned. Ocelot getting Liquid's arm attached was planned. Ocelot then had Liquid's personality implanted into him using psychotherapy.
The Patriots of 2014 are A.I., having evolved past their programs. Zero is a vegetable, and can do nothing. Also, the JFK A.I. has been retconned out of existence.
There are five A.I.s. Four of them have the initials of the four presidents on Mount Rushmore, G.W., T.R., T.J., and A.L. Then there is J.D.
The Patriots are destroyed by a virus made by Sunny and Naomi, similar to the virus E.E. made.
Big Boss survived Zanzibarland, barely. He was put into a coma by Para-Medic, then his body was rebuilt using the corpses of Liquid and Solidus. He contacts Snake, meets him at The Boss's grave, and tells him of the Patriots and Major Zero, the fact that Major Zero is still alive, but is essentially a vegetable. Then he contracts FOXDIE from Snake and dies.
EVA wants Big Boss's corpse after that, but Liquid burns it and her. Snake and co. still obtain Big Boss' genetic code, which they need to get past J.D., the main AI (stands for John Doe) and infect the whole system. Despite the fact that they planned everything together, EVA died believing Ocelot was Liquid. However, the body that was burned was actually the body of Solidus.
Liquid takes control of the Sons Of The Patriots system to turn it into the Guns Of The Patriots system. Basically Liquid wants to use the Patriots program to control all the PMC's in the world and have control over one giant military army.
Ocelot is seen as a hero at the end.
Snake's accelerated aging is a result of The Patriots intentionally making the life spans of the Sons Of Big Boss shorter. But this also mutated the FOXDIE that was injected into him at Shadow Moses. It can now kill anyone, which is why it kills Big Boss.
Vamp is technological, not supernatural. His nanomachines rapidly heal him, even from mortal wounds. He's defeated by injecting him with a new strand of nanomachine in the battle with him. After Snake does that, Raiden kills him.
Ugh. Raiden turned himself into a cyborg because he found out about Rose and Campbell having a relationship. He also thought it would be more helpful, because EVA sent Raiden on a mission to retrieve Big Boss's remains.
Raiden seems to be crushed under Outer Haven, seemingly dying to protect Snake. His last words are "Rose..." However, all Snake finds afterwards is Raiden's sword. Raiden returns later, at Meryl and Johnny's wedding, with no arms, and is reunited with Rose and his child.
Psycho Mantis is alive (or, at least his spirit was). Liquid had him brainwash the Beauty And The Beast members to work for him and on top of that, his spirit went on to possess Screaming Mantis and makes an appearance after beating her.
Drebin is working for The Patriots. He puts a new type of FOXDIE into Snake's body, by "shooting him with a bullet that has Ocelot's name on it." This is the new strand of virus that Naomi finds, and apparently the reason Snake has six months to live.
Rose is said to be married to Campbell. However, this is revealed to be a ploy, done to protect Rose and the child of Rose and Raiden. Apparently, neither Meryl, nor Raiden knew that it was just a ploy.
Naomi, like Vamp, was only living because of her nanomachines. She allows herself to die after realizing that Sunny completed the virus she started.
Meryl marries Johnny Sasaki.
And finally, Snake lives. There's a conversation with Otacon after the credits where Otacon tells Snake to spend the last of his time alone. He only has a few months left to live.
Now for some minor things. Not only is Young Snake a mask, but there's also a Young Snake w/Bandanna mask option. Masks of all four Beauty And The Beast members are also available, as well as an MGS1 Snake mask, a Campbell mask, an Otacon mask, two Raiden masks (one MGS2 Raiden, one MGS4 Raiden) and a decayed Big Boss head mask, the last one being the reward for completing the game under the strictest conditions. The Beauty And The Beast masks all have effects on soldiers (as do Emotion Bullets you can buy the second time through the game) and the decayed Big Boss mask scares soldiers away.
Spoiler: MGS4 Q&A
1. So does Liquid Ocelot die? Also, what about the Russian lady's kid?
R: There was never a "Liquid Ocelot", just an Ocelot. Ocelot and Eva were using snake to help them take down the patriots. The patriots were originally founded by Major Zero, Ocelot, Eva, The Darpa Chief, and Big Boss. Eventually Big Boss, Eva, and Ocelot started to disagree with the Patriots ideals and so they decided to take them down. They were all "good" essentially.
Sunny, who is Olga's daughter is very important to the story and develops basically a foxlive to counteract the foxdie.
2. I didn't saw that part of Psycho Mantis being the one who "recruited" all the B&B members, but I remember that guy Paul saying he saw Mantis in the beginning of the game. In the end Snake had a bad end ...living alone waiting for his death is worst than dying.
R: Psycho Mantis is somewhat still alive just inside Screaming Mantis. In the battle against Screaming Mantis, Psycho "shows" himself when he takes over Meryl, AGAIN.
3. Wow, that seems really convoluted. I'm still not quite clear, does Ocelot survive? Also, who is the final boss?
R: It's not convoluted, and a lot of that stuff you find out at the end when Big Boss stops snake from killing himself at the grave site. Ocelot is the final boss and he does die.
At the end, Snake has a gun in his mouth when Big Boss shows up and informs him of EVERYTHING that has happened. Ocelot and Eva's plan to take down the Patriots, EVERYTHING. Then Zero shows up in a wheelchair and eventually Big Boss kills him. Big Boss then contracts the foxdie virus and dies there at the grave site. Before he dies, he tells Snake that he doesn't have long to live and just to spend the remainder of his life in peace.
4. Meryl and Sasaki? How? What the hell?
R: Dunno. Johnny claims to have fell for her when she beat him up in MGS1.
5. How does Snake react to having Big Boss just show up? Unless my info is incorrect, I would be sh*ting bricks if that was me.
R: They draw guns on each other, only putting them down when Zero turns up.
6. If EVA, Ocelot, etc, founded the Patriots, where did the AI's come from? Someone would have had to make them.
R: Apparantly Zero made them to replace the members who left.
7. I'm still confused of how Naomi was alive because of the nanomachines. Did she have a disease or something?
R: She was dying of cancer before she met up with Dr Madner, and lived beyond her expectation date. Once Vamp died, she died of her cancer effects.
8. While reading your summary, I noticed "EVA wants Big Boss's corpse after that, but Liquid burns it and her". So wait, Ocelot burns EVA? I just hope I'm not reading ti wrong?
R: He sets the corpse alight, but EVA gets overcome with watching it burn and tries to put it out. Liquid doesn't stop her and she gets burn injuries.
9. Final question, for now. I feel stupid asking this. What exactly was the objective of The Patriots? Was it to control life, society, the military, etc? I never quite understood that in MGS2. This may look like a two-part question, but what was Big Boss trying to do when he helped create the Patriots? Something must have occurred (like their ideology changed) to have Big Boss want it brought down.
R: It's not explained fully, but it seems each AI had a specific role in America's society:
GW - Digital Information ?? - Military ?? - Ecomony ?? - Finance ?? - ?? JD - Controls the other AIs
With each AI getting better with time, so did America and 'world control' would be possible due to America's great dominance over other countries.
It all seems to stem from Zero's bio, being a man who wanted to combine the best of America and Britain (First through FOX, then through The Patriots).
10. That bit about Raiden not having arms later is strange to me because some pictures I've seen show the opposite. In fact, he has a full human body. Unless that is before his transformation but then some of the order in the story gets me mixed up.
R: From the looks of things, Raiden gets a new body from Dr Madner. This body apparently has lines on the arms, a possible hint to the Snatcher robots?
11. This may look like a two-part question, but what was Big Boss trying to do when he helped create the Patriots?
R: Zero: Created it to combine the best of America and Britain? Paramedic: Follows Zero, further her medical career (Grey Fox, BB's clones etc). Sigint: Follows Zero, further his technology career (DARPA).
Big Boss: Followed The Boss, assumed the organization would help create her wish. EVA: Followed The Boss, wanted to help Big Boss. Ocelot: Followed The Boss, assumed the organization would help create her wish.
12. Something must have occurred (like their ideology changed) to have Big Boss want it brought down.
R: Zero, Paramedic and Sigint grew powerful really quickly, and it seems to have become clear to the other 3 The Patriots stood for the opposite of what The Boss died for - essentially they saw Zero and co. didn't get rid of The Philosophers, but rather wanted to become their replacements.

Yup. Although, only fast read it, not concreting fully on what it all says. But what I've read, is already enough of what I better should have found out while playing the game actually.

Spoiler: Otacon and Naomi
He gets to be with Naomi, but later on, Naomi tells that she has cancer, and was only living because of the nano machines in her body. She turns them off willingly (forgot in which part of the game) and dies.
