Quagsite (This is more like an easter egg, I guess)
Catch 2 Quagsires, a boy and a girl, in that order, in a row, and catching them with the first ball you used on them. Hatch a shiny Wooper within 150 eggs. The shiny Wooper will be holding a Caged Quagsite. Release every single other Wooper (I'd stop here, but that's just because I love Wooper ), and upon releasing them all, set the bottom screen to Super Training (or, if it's already set as that, don't touch it) and walk one step. On the bottom screen, 'Key' will appear in the same way a bag would. It will also have the same message, except with 'Quagsite Key' rather than a bag name. Go to the Caged Quagsite and press 'Open' and it will open and give you the Quagsite! Which, of course, is Quagsire's mega stone. I will not describe what he looks like because I am bad at describing, but yeah, think what you want.

Join Team Rocket
Play the game up to the part where you reach the Nugget Bridge. Beat the 5 contest trainers, and then go to the Rocket at the end of the bridge, who gives you a Nugget. Talk to him until he says "Want to join?". At the point this message appears, press left, up, up, left, right, up, left, right, down, right, before pressing A to continue the dialogue. If you do this correctly, his next words will be "OK! Here you go!", and then the screen will fade to black for a moment, and when it comes back up you will be wearing a Team Rocket uniform! Now, you can play the game as a Team Rocket Grunt!
The Rocket who gave you your uniform will then challenge you to a battle, to measure your capacity. After defeating him, he will comment on your ability like he normally does, and then he will say that the Boss may have use for someone like you. He will then give you your first task as a member of Team Rocket: to go to Team Rocket's base in Celadon City and report to the Boss!
Proceed the game as usual. On your way, you will encounter the Rocket behind the house that has been broken in in Cerulean City. The Rocket will say that he is happy with how much he has looted, and in his good mood, he will share with you some of the spoils, giving you TM28 Dig. Then he will leave.
Anyway, at Celadon City, go to Team Rocket's base. The Rocket Grunts there will battle you, on the orders of the Boss! Defeat them, and make your way to Giovanni. Once you reach him, Giovanni will say that he's impressed you got there, and then he too will battle you. After you win, Giovanni will be pleased with your level of your skill, and then he will give you your first mission. He will give you the Silph Scope, and tell you to go to the Pokemon Tower, to check on the status of three Rockets who failed to report back from their mission there.
So, you can then proceed with the mission. Go to Lavender Town, climb the Pokemon Tower, defeat the ghost of Marowak, and then go to the top of the tower, where you will find the three aforementioned Rockets, who will explain they had been trapped to the top of the tower because of Marowak's ghost, which wouldn't let them go. Afterwards, the screen will fade to black, and then you will reappear, along with the three Rockets and Mr. Fuji, whom the four of you abducted, back in the Celadon base before Giovanni. As Mr. Fuji is carried away, Giovanni will be informed of what happened, and once again he will be pleased with your skill. Then, Giovanni will suggest that you collect eight Gym Badges and aim to defeat the Elite Four. If you can succeed in that... he says he will have a special mission for you. Before you go, Giovanni will give you the Poke Flute, which was retrieved from Mr. Fuji, in addition to some money as a reward.
You can then go on and start collecting Gym Badges. Also, in Saffron City, you can participate in the taking over of Silph Co.. There will be various employees which you can battle in the building instead of the Rockets and Scientists. You can take Lapras from the guy who would normally give it to you through intimidation, and you can also battle your rival as usual. After you take over the whole building, Giovanni will be at the 11th floor, and you can then talk to him there instead of at the Celadon base.
Anyway, Giovanni will not give you any more missions for some time. Defeat Brock, Misty, Lt. Surge, Erika, Koga, Sabrina, and Blaine, and then go to the Viridian Gym. As usual, the final Gym Leader will be... Giovanni himself! Defeat him, and then he will give you the Earth Badge. Then, pointing out that you have now collected eight Gym Badges, Giovanni will tell you that you are eligible for the Elite Four challenge. He will then say that if you can manage to complete it, there will be an important mission waiting for you, the completion of which will raise you to the top ranks of Team Rocket!
Now go, and defeat the Elite Four. After you succeed, return to Giovanni in the 11th floor of Silph Co., and he will be satisfied with your achievement. He will present you with a very special award for your efforts: the Master Ball, and then, he will direct you to the Cerulean Cave, and inform you of the existence of an extremely powerful Genetic Pokemon in the depths of that cave, which escaped from the control of Team Rocket some time ago. Your mission... is to find and capture the Genetic Pokemon, and bring it back to Giovanni!
You know what to do: go to the Cerulean Cave and capture Mewtwo. Then, make your way back to Silph Co., where Giovanni is. Just outside the entrance of the building, the President of Silph Co. and Mr. Fuji will be standing in wait for you. Before you can enter, you will be briefly stopped by them, who will talk to you and beg you not to give Giovanni to Mewtwo, saying that if Mewtwo were to fall in Giovanni's hands, dark days would be ahead for the Pokemon World. After you listen to them, you will be free to proceed as you wish. You will be asked about your decision, whether you will give Giovanni to Mewtwo or not. Each choice will have its own consequenses.
If you select NO, not to give Mewtwo to Giovanni, then a Rocket will overhear your conversation, and he will be angry and try to fight you. After you defeat him, he will run into the building to inform Giovanni of your betrayal! Then, you can go into Silph Co. and start battling the Rockets inside, who will be hostile. Defeat them all, reach Giovanni, and defeat him as well. Team Rocket will then leave the building, and then the President and Mr. Fuji will arrive and thank you from the bottom of their hearts for your decision! Then Mr. Fuji will give you a Fossil known as the Gene Fossil, which you can take to the lab in Cinnabar Island, and revive a Mew from it! While the Silph Co. President, in his gratitude, will make all TMs available for purchase to you, in as many amounts of them as you wish!
If, on the other hand, you select YES, to give Mewtwo to Giovanni, the Team Rocket Boss will be elated, and without further delay, he will announce your promotion to Rocket Executive! Then, he will put you in charge of the Team Rocket operations in Johto, and give you a ticket to S.S. Aqua to go to that region, and expand Team Rocket's glory there! You can then go to Vermillion City and get aboard the S.S. Aqua, starting a journey into a new region...
