Oh, you get a message saying that you can't update because you're on 9.90? Ok, that's a feature in 5.50 GEN that uses a file in your flash0 called 'version.txt', that tells your PSP which firmware you're running so it can say 'yes, you have a lower firmware and can update' or 'no, your firmware is the same/higher and there's no need to downgrade'. 5.50 GEN changes the version.txt to read '....blah blah blah 9.90 blah blah blah' instead of the real 5.50, to prevent accidental updating to OFW when you don't want to. ... I think.
So, you can disable this by going into your Recovery menu (Power PSP fully off, turn it on while holding the R trigger), go into the Configuration menu, then second from the bottom it says:
'Use version.txt (currently: Enabled/Disabled)
Switch that to Disabled, and you should probably be able to just upgrade straight to an OFW like 6.20, or whatever the new one is. If not, then you will have to open the flash0 (Recovery -> Advanced -> Toggle USB (flash0), then when your PSP's folder comes up on your computer screen, go vsh/etc/version.txt
Make a copy in case of mistakes, change it off of Read-Only, and change the number 9.90 to 5.50. THEN, you should be able to upgrade, IF the previous method didn't work. I've never tested, so I don't know for sure. 
Just a final note: Beware, and never alter anything about the flash sections that you are unsure about, some of that stuff can really mess up your PSP and ruin your day.
EDIT: With the Pandora Battery and MMS, are you just leaving them in and not pressing any buttons? Try holding the L trigger then putting the battery in, they have a button press now.

My .txt file was already disabled, but changing the .txt text to read 5.50 allowed the psp to queue the update. Thanks! -Aerith

Had the same situation: didn't work with just disabling the .txt file, but after changing 9.90 to 5.50 it worked perfectly, allowing me to update and play ps1 classics bought on psn. Thank you for your help!
