Ferry shuttles have no weaponry though. Troop transports do and can be used as an anti-infantry unit. (Personally I use whichever is best suited to the situation. Ferry shuttles for relatively safe drop areas and troop transports for the higher-action areas.) I try to take out artillery pieces before I release the troops so bombing isn't a problem.

I think ferry shuttles but it depends on the situation.

The ferry is expensive, takes micromanagement, and is fragile against anti-air. The troop transport is cheap, crushes infantry, and has a weak anti-vehicular gun. Against the Rebels, especially, the troop transport is the better buy.
