Materias are physical objects which ya can take away. GF on the other hands are within a person's mind.

HOW do ya supposed to take away something tucked in someone's mind? Even in FF8 game, only way a person could lose a GF was by another person (with GF and Draw skill) drawing it out.

Plus, how ya think a SOLDIER gonna win against someone who kept drawing magic out of their materia and use against them???

SeeDs also had to defeat the Guardian Forces before they could use them. I'm pretty sure Sephiroth could take down any GF from VIII. SOLDIER also have mechs and airships on their side, and beyond physical ability (which I suppose SeeDs could match if every member was able to junction a GF though something tells me only the most elite even have one, and even then I doubt they all spent hours camping at secret islands stocking up on spells to get stronger) SOLDIER have way more firepower.

You also have to take into account that SeeD is a relatively new organization and most of their members are simply teenagers or adolescent adults. While they were trained from a young age at the Garden, most do not actually have any real experience on the field, or very little (Squall's first real mission away from the Garden was the Fire Cavern, and he had to be supervised by the instructor).

SOLDIER have been around for much longer, are older, hence their members have far more experience in real combat and war situations.

Not to mention, the Junon cannon or Sister Ray alone could take out the Garden in one shot from halfway across the globe...
